Your description of what is happening doesn't fully match what I expect. I know it's a lot to ask, but if you could possibly record some footage of the game then that would be amazing.
This might be just a visual thing, or maybe the 'copter can only absorb so many gems per second, or they are actually being wasted - hard to say.
The OP is right, magnet enhancement doesn't seem to mitigate this which I feel it's a visual thing but I have not data to support that.
I'll post a screenshot in a few minutes.
This spams a lot of gems, especially with drones too, and many drop straight down.
If they hit something they bounce and you automatically suck them up, if they fall too far off screen they seem to disappear.

Did 3 runs and the issue with gems dropping straight down and disappearing seems to be far less.
I did not get the chance to get a 2x or 3x dirt sifter + chaingun + explosive bullets to really saturate the gems.
I also experienced my first crash about 1/2 way through the 3rd run.
Upgrade screen, clicked on magnet upgrade, screen started to do the rotate thing to close and I was at my desktop without warning.
