Post-Game Cleanup - Stuck

There are a few items (ghost cats and at least one upgrade) left that I can't seem to obtain with any of the abilities the game has given me. All are behind either iron bars or a solid wall and enclosed on all sides in a small square space, so it's not an issue of missing a pathway to them as far as I can tell. The upgrade is, I think, in Pebble's area right near where you fought the boss. Anyone have a similar issue and know how I can get these few missing items?

In all of these cases the solution is to move underground from a dirt patch in one of the nearby rooms. You can cross room boundaries underground; you can use the map to figure out a continuous path from the dirt patch to the item.

That was my first assumption, but some of these just don't seem to have dirt in their room or a nearby one. I guess I'll backtrack as far as possible but in one case I went 5 or 6 rooms away and could not find a dirt patch anywhere. :(

I've collected all of them this way, although it did require some looking around.

If I recall it correctly, four items required digging from afar. This is an upgrade in Pearl shrine, a jar in the Moldstone pass area, and an upgrade+photo in the back area.

For the first one, you dig from the dirt patch between the Pearl shrine and the rainy tower area. There are two connections between these zones, north and south; you need to dig from the north one, it's closer. The path is pretty long but the map shows pretty much the only continuous route.

For the second one, the dirt patch is approximately in the middle of the shortest path between the jar and the yellow "market" area. Basically, you go to the east of the jar across flying platforms, then to the north (next room), then to the east (next room) and across platforms. The patch is right after the set of platforms moving in the wavey pattern. Note that you can dig and then move over to the flying platforms, so you can cross chasms while digging this way.

For the last two ones, it is pretty straightforward. This is the area where you got the dig ability. After the impostor boss, to the north, there is a dirt patch. You dig from it to the south and then under the bookshelf on the west side of the well room to find the upgrade, then from that upgrade back to the well room and then even more south to the store front room, and then to the right under the book shelf.
