Is it ok to kill/KO guards in the city?
I finished Chap 4. Need to meet Basso at the Siren. However, upon reaching the next area in the city, it looks like I need to KO a guard to pass their traps. Is this really the case?

Does this affect any stealth rating in the chapters?

What about the "A Moral Victory" achievement then?

Also, for the achievements, do they only refer to chapters or even in city? (i.e. don't get hurt in 3 chapters in a row...how does that work?)

Also, will KOing animals with the choke arrows cancel out A Moral Victory?

Try this route instead:

From the clocktower, head straight and to the left and enter the window to the Watch Office. Go down the stairs inside and exit thru the other window. Once back outside, drop off the platform and head down the street to the right. You will see the guards all congregated in that square by the tower. Jump over the railing on the left and take the dark alley around behind the tower where the archer is standing. This way you don't have to deal with any guards.

Oh, to actually answer your questions though - Messing with guards / civillians on the streets does not matter in terms of your chapter results. However, if you are playing with no KO's allowed, no alerts, or master difficulty where harming non-combatants is not allowed - these WILL still cause a game over.

Regarding choking out animals, I didn't even know you could do that, haha. Thanks for the idea!

So you basically did not follow the marker and took an alternative path into the next part of the city?

Correct. Follow my directions as they are much easier. I never really used the marker except for a few times I was totally lost about where to go.

It's usually the better approach.

The marker tends to point out the obvious route, which also tends to be the most dangerous. As well as the route suggested by Lune, if you don't fancy hopping over the railing, there is a shaft behind that square tower which leads to both a vendor and a lane bringing you much closer to the South Quarter gate without any guards nearby (and one of those singing candle things up above).
