There is no native support for substances in Blender but the textures you create with Substance Designer are compatible with any 3D package after you save them as bitmaps.

Is it a problem with the blender licensing or is there a reason why substance doesn't work inside blender?

Like Substance Air (the engine for the substance format) costing lots of money and blender being open source?

Blender being open source is an issue as we won't ship an open source version of our engines. We are exploring different ways of still allowing the use of substances for Blender users. We will keep you posted if there are any news on that front.

In the meantime, couldn't you add command line parameters for launching substance designer that allows you to tell it that when substance designer starts, it'll automatically open the specified file and save it to the same file as well? Example (I'm on windows xp):
notepad "C:\MyTextFile.txt"

Also, please support both static and relative paths. It's not a perfect solution, but at least it's a step in the right direction, it could work with bitmaps (bmp), png, jpg and a few more. Please do note that I don't have an oversight atm over which formats substance designer supports, or what command line parameters it might have, if any.
