mostly ive been using mushishi and yodyog with tons of compost everywhere. If you need something to go really far in the air though, the brambles work awesome.
Better routes to the 2 locations (most really) are available after your murder spree, but if you want to avoid the bad/normal ending, you can totally time it that your last loop is the best outcome, even without rearranging critters or compost. (Though I do advise just feeding them early on, and making a critter tunnel left of the save node that comes from the main room into garderner's garden as early as possible.
However the biggest "secret" are Staccai/Brambles. These mean buggers are your best friend when connecting in any direction (and vertically nothing compares) without needing compost AT ALL. Each bramble (the bits that hurt you) counts as a network node.
Once you have the splicer (you need it to finish this) you can take a single leaf (make sure no red highlight!), place it against where it already was and boom, more leaves. You can repeat this endlessly. Eventually enough leaves spawns a bramble. If it doesn't a Staccai usually plops out 3 initial ones so you can divide those over long distances and are almost certain to get more. You'll get annoyed with bumping into them but it is by far the best way to connect the hardest zones and the good ending is very worth it.
(You can AND SHOULD also attach brambles to any other plant, turning useless ones into network friendly ones without wasting a loop, and yes, this can cross rooms too!)
(Pacifist room gets you a slightly better trimmer, it helps - only with brambles - but is not mandatory)
