Edgeburgh, the super industrial place I think you're talking about, is kind of misleading in that the big middle station (Forge Station, maybe) isn't something you can dock to, at least I didn't. There's another station in the way back (might have Hall in the name) that was the station I could dock to.
You have to get pretty close to them for the purple docking port icons to show up.
There are some areas that are marked but don't have any docking, at least not in the brief period of time that I've been playing. They usually sound like the names of corporations, like 'Pharmaceuticals' or 'Technology' as an example.
In the first system you can dock at New Liberty Station and the other one that I can't remember the name of but it's the first place you go to after repairing your ship in the intro.
Some docks have a "store basket" icon (for stores), or a "checklist" icon (for jobs). Those are the one you can dock at.
There are also fuel stations, body paint workshop and upgrades workshops, but you don't need to dock at those, just stop in front of the gate in the green area.
