In MK Deception Raiden kills himself to destroy Onaga but it doesn't work. He comes back as an undead in Deception (the costume you see in MK9 intro is from deception) and in MK Armageddon he joins outworld and allies with them because he sees he has no chance against outworld and everytime he has lost. Taven fights the dark Raiden in Shao Kahn throne room. The plothole here is Shao Kahn actually dies by Onaga's hand and Blaze is the one who takes all but for some reason in MK 9 intro Blaze is not even there and Shao Kahn is the winner.
For the question about why Raiden would send a good message to his past self when he's evil, he isn't evil, just sick and tired of what is constantly happening to Earthrealm. After he tried to kill Onaga by killing himself, his essence reformed in Earthrealm, just corrupted by Onaga. Thus giving him an edger look and personality.
