I've had a game Shetland (the Norwegian island) became the new Papal States.
Taking control of the Rome does no damage to you as "Italy". If you're still Tuscany or Milan or something it'll damage you.
if you've taken Rome and you can't find the papal states then it's likely they're in Avignon in south France unless France took it.
When the Papal States lose all its provinces it takes the place of another Theocracy nation. For example Magdeburg or Lìege.
They're quite hard to eliminate completely. You can find them specifically if you hit "F" and search for the Papal States and it should pop up with a small flag next to their name, it'll take you to their capital.
