You have a maximum amount of leaders, military or naval, that you can have without paying upkeep. The base number is one leader, certain things like ideas, being leader of the HRE or buildings can grant you more. For every leader that you employ above that number you will have one point deducted of your montly military monarch point income. Exceptions are making your monarch or his heir a leader, they don't require any upkeep.

You can dismiss other leaders in the mmilitary tab when they are currently unassigned.
The reason you have -3 is definitely because you are only allowed 1 military leader and you have 4 or something is messed up.
Paradox in the past has said that Rulers just being made a General increases their death changes as well since rulers will have 2 death rolls a year instead of one, being in battle increases it even more.
