If you lose HYW, then go protestant, especially for that godly 10% Tax mod and reduced idea costs.
Some tricks to an easier go at changing your countries religion is to take Innovative Ideas for the +25% Religious Unity bonus. You can also take Religious Ideas which makes it really easy.
The last trick is if you can manage to get some strong nearby allies they will kill rebels for you. Worst case scenario (if things really start to get out of hand) is to start a war that your allies can win or maybe you can just give up a little so that your enemies will kill rebels for you.
This is my recent Hansa campaign where I picked Religious Ideas as my 3rd overall Idea (I just love that Cleanse Heresy CB!) and on top of that I immediately started a war when I converted my states religion. So Burgandy and allies did most of the curb stomping while my 2 (later 3) missionaries spent 6-7 months on each provence.

Protestant is my fav but I do enjoy roleplaying some as well so there is no real wrong answer as long as you can make it work!
Not really...
Though, the choice is yours. Catholic gives more bonuses overall if you controll a lot of cardinals, but crusades aren't as usefull up north.
