If you're going for the personal union, marry them and keep the Bohemia diplomacy screen open, as soon as they get your dynasty claim the throne and attack ASAP. They can get the event at any moment, I even saw them get the Podebrads after a month tick of game start, but usually it takes 2-3 years for it.
Bohemia can choose to keep its current ruler, but the AI won't pick it often (if at all) as historically it would have been a terrible option. At the time, there was a huge conflict going on between the Bohemian nobility and the church and they really didn't want a foreign king.
Austria often gets an mission to enforce a personal union on Bohemia later in the game (after 1500). However, Bohemia is a lot stronger in 1.12 than it used to be and may actually prove quite a difficult prospect even for Austria.
