Convert or do the counter-reformation.
If they're both of the same denomination, you should probably just convert to avoid any disasters altogether. If you go over to the Religion menu and click the circle in the top-left, you should be able to change your religion from Catholic to Protestant or Reformed (or vice versa) at any time, at the cost of some Prestige. It comes with a huge boost to your missionary strength for a few years to help with converting the rest of your land. You'll lose out on the somewhat useful Papal Influence mechanics, but the other denominations come with better permanent boosts to your country to make up for that.
It's going to be a bit trickier if you have one Protestant and one Reformed center in your lands, though. Best thing you can do is weather the storm and keep an eye on the provinces the Centers are in. You'll be looking to see when the Religious Zeal modifier expires on the provinces with the Centers of Reformation. Then, you can switch to one of the two religions, and use the missionary strength buff to blitz converting the province of the opposite Center, deleting it altogether once the province is converted.
As for which religion you want to convert to if given the choice? That's largely up to you. The unique mechanics for Reformed are a bit more involved for the player, but Protestant is generally considered to give more powerful bonuses.
