Or the old method might still work, conquer all his stuff, core it, add it the empire and then release him.
I think you get an event via the new HRE crisis events to add the pope
If the Pope decides to stay out of the Empire then you'll have to convince him of his error of judgement and relieve him of Rome for a bit. Once you have cored and added the province to the Empire you should be able to return Rome to the Pope and have the Papal States in the HRE. Make sure that the Pope doesn''t have any other territory elsewhere before returning Rome.
