You will get bad events regardless during the time it takes to core Rome, which must be done before forming Italy. Even if you full annex the papal state, it usually/always just re-appears: some minor state in the HRE will give him a province as the new papal state.
Thus: take Rome in first war, core and form Italy, even if the Pope is still around. Spend all your papal point before doing so, as you will lose like -10 a year while occupying...amongst other things (relations hit, etc... but probably you know all that).
Once you form Italy, the "Occupation of Rome" modifier will disappear. And the -20 opinion should decay fairly quick, since Italy has 50% Improve relations as its tradition.
Also, you should try to become the Curia Controller before completely annexing the Papal State. Because it is not possible for Papal State to reappear if Italy exist, and the Curia Controller will stuck as the last nation for the rest of the game.
I was waiting to become papal controller again (took a few years, i didnt want to risk curia changing to someone else while i was at war with the pope incase it locked me out of getting it (due to being at war with pope, wasnt sure if that would be the case tho, so i waited).
Thats good news the pope wont pop up again. Was wondering if he would, can he pop back if i form another nation after italy though?
