If it is not in a capital province, you have to conquer the province and convert it (you'll probably need religious ideas to get enough missionary strength to do that).
As soon as the province gets converted, the CoR will be removed.
But I see now that it could also be read that he finished with Prussia and wants to start a new game as Austria.
Besides, forcing it in a peace deal with enforce religion will also always ignore that modifier, so what you could also do is make the nation with the CoR into a OPM with only the CoR left (so they have to move their capital there) and enforce religion in the next war (possibly truce breaking if you are desperate about removing the CoR).
If possible, you could also check if the province can be release as a nation that has their capital there and enforce religion on them.
You can eliminate every enemy province without the CoR by taking provinces, giving to neighbors, or releasing nations. Then when the nation is down to one province, the CoR is in the capital.
Whatever you do, it will take a long time and there are no shortcuts, especially if a large nation like Brandenburg or Bohemia has one not in the capitol.
Here are the three ways to get rid of them:
1. Force converting the nation when the CoR is in the capitol province.
2. Taking the province and converting it with religious ideas, the edict, and the advisor as necessary.
3. Waiting until 1610.
