Is Lilith really that bad?

The central issue I had with the story stemmed from our misunderstanding of Lilith. Your question comes from the assumption that there is good and bad, when, in reality, humans have no hope as it is: Inarius would have exterminated them fast, Lilith would remove any existing order and rules, she would just let demons and humans to live together in Sanctuary, this will lead to the total extermination of the human race since, thanks to daddy Inarius, they lost whatsoever godly power to help their survivability.

I'll try to sum up the 3 currently possible outcomes:
1) The eternal conflict spreads on Sanctuary: humans get exterminated by being in the middle of it.
2) Lilith survives: demons live freely on sanctuary just like the humans, the rule of nature takes over, the strongest survives... humans are not the strongest.
3) Inarius survives: he exterminate humans to get the favor of heavens.

Lilith is... as bad.

Basically Lilith is like a Cult leader, while Tyrion is a pompous-greedy-selfish-self righteous-egoistic Head Church Pastor. So both are equally bad.

Now that Mephisto is 'alive,' he is poised to eventually escape and unleash hell upon Sanctuary in a manner unprecedented, potentially resurrecting his brothers, Diablo and Baal. Lilith's aim to kill Mephisto in order to gain more power, with the ultimate goal of eliminating the remaining Prime Evils and ending the Eternal Conflict, could have been a positive development for Sanctuary, given her love for her creations. I perceive Lilith not as a force of evil, but rather as a force seeking balance, an intention disrupted by Mephisto.

Well, she killed tons of people and wrecked so many places just for her "eternal peace". She is no different from the prime evils she is trying to eliminate.

Her and Elias both murdered tons of people. Most of the time not even people in their way or to achieve a goal but just for the fun of it. How is she any better than any of the Prime Evils? The Triune believes they're saviors, just like Elias believes Lilith is a savior.
