TL;DR - You can hold them and use them as enemies for your men to always train off of.
Once you have a prisoner, you can hold right click on his cage, and select "Set free." Then beat them up, heal them, stuff them back in the cage, repeat.
If you don't like fighting them right by the cage, you can also hover over the cage, hold right click, select "Pick up," carry them wherever you plan to fight, put them down, and start attacking. Be warned: Putting characters down does sometimes glitch, causing them to fly across the map or clip through the ground, so save often if you don't want to lose a valuable sparring partner.
Hm. I've never seen that one before, and I've been imprisoning the waste matter out of bandits. I'd try reporting it on the Lofi Games bug report forum: http://www.lofigames.com/phpBB3/viewforum.php?f=9
Assuming I can't already just put good guys into cages...
Could I attack and subdue a town, stick all of the shopkeepers in cages, and then slowly make friends with that faction again, allowing me to have caged shopkeepers on hand whenever I want them?
maybe the guy you put in the cage was already dead..
