Best places for base building.
Where are your favorite places to make a base?

Also what are some of the dangers in the areas:
Vain
Okran's gulf
Stenn Desert
Shem

Do these areas also have any advantages?

Vain:
You need 100% (90%) burn resistance on all humanoids. Raids will arrive somewhat cooked.
Mainly UC tax raids, tons of wandering thralls.
Poor water (idk if there are any spots), good fertility, copper and iron.

Okrans gulf:
Mainly HN, good relation = anything goes, below 50 = hide your beasts and skeletons.
One of the most secure areas together with Okrans pride.
Good fertility, decent water and copper, normal iron.

Stenn desert:
SK comes knocking for food. Hiding your food is allowed.
Somewhat strong wanrdering raiders and beasts.
Imo not great fertility, not too great with water, lower quality copper.

Shem:
Starvers in max size packs, beak things and dusties.
Dust bandits and BDN ninjas will raid.
Good iron, copper, fertility (can combine with the swamp), stone can be rare but got good spots as well.

Fryskar, Okrans gulf is has low quality copper, else agree with you.
Never had burning in Vain as in the area Western hivers are living.
Never had an base there but operated out of hiver villages a lot.

I have two others, one is the large plateau north east on Mongrel in the fogland, halfway to the ruined HN outpost, now overrun with fogmen.
Good fertility but you need to get water from down in the valley.
Benefit is huge area and your only enemies is fogmen you pull with you up to base and cannibal raids who has to fight with fogmen to get to you.

And the guts, nice looking place, No wind but lots of other resources including lots of wildlife :)

I built in Okran's Gulf, pretty much smack-dab in the middle of Holy Nation territory. It had everything I needed.

Fertility, water, decent wind speed, stone, iron, copper, opportunities to kill Paladins..

You don't necessarily need to be stronger. Even if Paladins bust down your gate and rock your dudes, the most they'll do is beat everyone senseless and then leave. Ain't bad training.

The real problem was the Black Dragon ninjas. Not because they were strong (which they were), but because they kept dashing in to steal my food and made me dig their bodies out of awkward corners to get it back.

Think open the gates to let them in and then lock them inside? I could lock all the doors and chest when they show up.

Just check bars. Any bars. You'll usually find at least one, sometimes two potential recruits. There's a list of unique recruits you can pull up that you can often get for free/with higher stats, if you don't mind a bit of legwork.

You could set up some turrets in front of your gate, let in the invaders and set up a sort of killbox. At least, until your dudes are strong enough to tango with the invaders directly.

Last time I played I use a killbox. I'm thinking of doing two kill boxes. One gate on the outside and then another square behind that for a second attempt to take them out before they breach the walls.

The ninjas has the downside of camping on your base, running around like idiots while you are bleeding out if trying to hold it.
Running away and then pulling some of them away to kill works.

But found that having an small shack with an shop counter closer to them than rest of base and they target it, ignoring the base and all the turrets shooting at them.
To make this more surreal they don't loot the counter, not sure if counter is needed or not but it brings a few sales

All the counter brought me was traders with no cats, which was sort of awkward when the whole idea was to bring the money to me.
I didn't even realize I could lock chests. Or doors. I just got so sick of the black dragon ninjas I paid their dojo a not-so-friendly visit to get them to stop raiding.
Running away from raids I couldn't handle worked pretty well early on, though.

Does running away end the raid? Ninjas are fast if I remember.

You are thinking of Venge. No burning in Vain, only acid, and only if you swim.

Vain is actually a surprisingly easy spot for a base early on, provided you can get there. It has dangerous wildlife (beak things) but if you avoid them on the way in and settle on the western coast, nobody ever raids you, only some western hive caravans come by (and some HNO's but their faction doesn't appear to raid and only infrequently attacks). Cannibals exist to the north but they don't appear to raid into Vain, at least where I settled.

The beak things made me avoid it for a long time but once I decided to try building there early on in a game it turned out much easier than I thought. Since wildlife can't enter buildings you can withdraw to heal safely rather than fight, at least until your people can handle beak things and gorillos without intervention. The wildlife then becomes a good source of meat, skin, and training.

Only catch is, bring enough supplies to at least make a small shack to hide in. Otherwise you risk being caught in the open. Ideally do some research first and make a storm house and a mounted crossbow, then you can bait beak things into range by popping out the door and have someone wear them down with the crossbow for meat.

I recall it being a pain to find Iron, though. Bases were limited to where I could find a few lumps of it, which is how I ended up on that coast.
