Added Note: After looking around, the best choice would be to deconstruct as much as you can find. If that doesn't work, then Import without Structures. You can delete constructed things using the editor, but I don't know about the base-center marker Statue. It may not be a good idea to try to delete that. Can't recall atm. It should disappear after the game updates the fact that there are no structures left in that region.
I left the below just with a strikethrough as I don't know if it would cause any irreperable issues. At any rate, you can check using the in-game editor to see if there is actually a base marker statue there. If there isn't, then you probably just need to wait for the region to unload for the map to stop showing the old base. (You can always keep that old base if you wished, too.)
Make sure there's not a campfire left behind. You can also go into the in-game construction set (CTRL SHIFT F12) and look for the otherwise invisible "Statue" that marks the center of your Base. If you see that statue there, it means you've left something behind. IIRC, you can also delete that Statue. I think... Save your game, first, then try it after you've made sure you left no other constructions at all behind.
I don't know if the Map updates immediately. You might have to reload or be sure that all characters have left the region so that cell can unload properly. Try that, first. An Import, if you wish, might clear it as well.
Any mods worth noting that may have something to do with buildings or your base?
