You're not seeing things. Also watch what happens over time when you put prisoners in cages.

It's a feature. Dynamic changes to the character are enabled for certain Ability Score gains, like Strength, and some Skill gains, like "Science" or "Cooking."

But, they are only visual effects.

High strength makes you increase bulk.

According to the tooltips, dexterity, athletics, and martial arts give muscle definition

As well in additional with weapon and armor smithing increase bulk. Avoid cooking and science as they harm muscle definition if you don't want that affecting your humanoid characters, you could use skeletons.
The effects aren't super pronounced. And it's virtually impossible to get over 70 Strength without trying very hard. To become a true beefcake, you need Strength and both smithing skills at 100.

Make all your women cook and science it up if you don't want them to look like they injected bull Testosterone into their feminine penis. It'll neutralize the Athletics and swimming definition, and some of the DEX, so they'll look like cardio bunnies instead.

It's not so hard to get your combat xp if you capture an enemy town guard. They get xp for fight you and you get xp for fighting them. You both end up training fairly fast that way.
For the record, Strength (And Both Smithing skills) make you THICC, where as DEX, Athletics, and Swimming make you Ripped. DEX having the most pronounced effect. The THICCening, can be countered at a plastic surgeon, becoming ripped can only be countered by Cooking and Science.

So if you want to be "American Buff" that is, a big fatty with high strength, don't train DEX (Frag Axes HO!)

If you want to be a washboard Asian Kung-Fu Master with no THICC but enough muscle definition to qualify as a new form of written language, Don't train your smithing skills.

If you want to be a skinny waif without severely crippling your combat ability, you need Cooking+Science at max, and will probably have to go to the plastic surgeon to de-thicc yourself, though strength alone doesn't have a huge effect (less than either smithing skill)

If you want to be Chad the Beefcake of Doom, you need to avoid nerd ♥♥♥♥ like Science and cooking (Which is really just Kitchen Science) and max Athletics/Swim/Dex/Smithings/Strength
