The weird thing with these "guests" is the AI thinks they're not welcome. I know the "Throw out of town" task is VERY buggy - Squad member set to do it just give up - but when these friendly guys are downed, any chap I have set to "throw out of town" will throw these guys out first, every time. They'll generally ignore most hostiles that are KO'd on the ground.
Hopefully the devs will continue to address the little quirks of the game as time goes on. After all, they'll need to be working in Kenshi 2 as well :)

That's an actual issue. My base is located in Okran's lands and those sick fanatics of the paladins start attacking my gates if closed to pray with me. Not good
Not once had one of my, erm, squatters, attack my gates and I regularly close them. They've proven to be good distractions for any attackers and can often make the difference when it come to giving my guys time to get into position.
Note: I do know what you mean though, I *have* had neutral NPC's wander in, then try to break out. However, this only occurred in versions prior to 1.0 for me, so that behaviour doesn't appear current - at least, it hasn't for me so far.

I had one stuck between the gate and the wall due to an angled build. I had to dismantle the wall to let him out.. he was attacking the gate if it was in the closed position and was tagged at "criminal activity" none of my base dwellers attacked him, nor the 6 turret gunners.
I of course rebuilt and changed the wall to gate angle..
What did happen to me last night was a little annoying through, a large group of attackers materialised inside my inner gate and started attacking that to get out. They were enemies though so I shot them. They didn't get there by any valid means though, no broken walls or gates, they were just suddenly inside my walls - doing a mesh fix thingy showed now issues to fix.
I still think about the most annoying bug in Kenshi is the occasional teleporting enemy. You can have the best defences in the world, yet when they just pop into the middle of your settlement, there's nothing to be done to counter that. I do wonder if, sometimes, when you have quite an expansive settlement, bit's that are off-screen aren't properly calculated so NPC's - enemies and others - just walk right in.
Note: I've seen characters getting knocked through walls as the knock-back animation doesn't appear to register obstacles properly, so they'll just clip. However, that's not what I was seeing, these are guys just able to walk through my walls, albeit off-screen, when not currently in combat, so it's not the knock-back clipping thing.
