What are the benefits of officially allying with a faction?
For example, if I go to the UC diplomat and officially ally with them does it give anything else besides high relation?

Will they not tax you anymore if you ally with them and max out their relations and then build on their territory?

Keep in mind that not all features related to diplomacy are in. But according to what I read in the FCS and stuff (spoiler), it's mostly related to your base. IE, if your base is in UC, and you make an alliance, you will pay less taxes (or perhaps even none at all). In the case of the Shek, you also have a unique recruit that will join you.

You also have consequences for the faction you angered. UC will send a unique character with a special "elite" squad. The leader will even have a meitou/cross weapon (IE the best quality ever).

But then, it's mostly for RP. The devs hinted there will be consequences to, for example, killing the Holy Phoenix. Retalation, but also to the faction itself.

Sounds awesome. Are any of those tax reduction mechanics implemented yet or is it still in development?

From the looks of the dialogue packages in the FCS i'd say it's not finished yet, some if not all the dialogue is there but I assume they want to add some feature before finishing it off.

If you are allied they will assist you in combat and heal your squad members. This has saved me a few times being allied with shinobi theives and being rescued by one of their assasins.

Shinobi Thieves is the best faction because of those wandering assassins.

Arguably they're better enemies. They have no allies, drop good weapons and backpacks. They also travel in small groups, all vendors buy there stuff and there towers often have high or specialist grade equipment available as loot.

Shek IMHO is the best faction to form a alliance with as it rewards a companion with one of the few meitou grade weapons in the game.

That may be true, but you can still steal from those towers even as an ally. Plus, those guys appear ♥♥♥♥♥♥♥♥ everywhere, when you first start out they can be the difference between life and death.

Plus, who says you can't loot their bodies if they die in battle ;)

Generaly speaking, there is one just best target for stealing in game (so everyone else can be spared) -- Armour King, just grab all his chainmails and leather shirts, easy +100 k per one run, even more. This is so cheap and easy "economic tactic" in current build, that I even forbid it to myself for not making game too easy on money: )

You can kill and loot a entire shinobi thieves tower on day 1 with a wanderer start if you wanted (don't it's insanely overpowered).

The additional party members and the better than average equipment from shinobi raiding go a lot further than the occasional wandering assassin IMHO.

Especially these swords what are amazing for training dexterity.

Edit* about the stealing part: the best loot is behind a level 100 lock in a very visible location. You need to either spend a lot of time training or a lot of time lockpicking

Actually sometimes the better gear is in the weapons cabinet, the lvl 86. But if you want a weapon pickpocket Tengu as he sleeps.

On a wanderer start I prefer lockpicking the chest in the hub's bar from outside on the roof, it levels sneak a bit too. Then travel to nearby towns with the same type of building and repeat. Free stealth xp. But even with the OP strat of looting a shinobi tower, you still need to beat on some fools, sometimes you just get caught by either a big group or a powerful group. That's when the shinobi assassins come in clutch, as they pre much distract half the force and get KO'd by the time you've dealt with the ones after you.
