When there's a huge fight, Bangup is to help you get the passive/non-fighting prisoners out of harms way, and allowing that extra space for your guards to come in and do their job (if it's a tight area)
Lockdowns are best used when there is a massive attempt at escaping, or a huge out of control riot. Assuming the prisoners have not yet gotten their hands on keys from disabled guards, locking down the prison will restrict their movements.
As for shakedowns, I've found they are best done during sleep time. That way all your prisoners are contained in an enclosed area and not walking around able to hide things or grab something new once they've been searched.
