That's pretty well normal if you try to do too much at once. Just try to get to an off-limits area and your rep points should be build quickly if you can avoid getting caught too soon... And can I suggest that you don't use "Skip Punishment" so often and focus on getting your traits built up. Each of the first level traits are worth 1 point each and they make it easier to gain more rep points faster which will help you get to the second level traits (worth 5 points each) which are the ones you really need to escape... Also don't recruit squad members until you have your traits maxed...
