Ah well, that was all I could think of, I had a similar problem that turned out to be a mods fault.
If you start a new map, and hire a guard before there are any prisoners, do they still brandish their batons or no?
You see, I made a copy of my prison and then modified the text file to allow cheats.
I enabled see all contraband, then I opened my prison without cheats. For some reason, it was showing all of my contraband still even in the prison without cheats. Also, when you have cheats enabled all guards walk with their batons out.
