The one for Pinball Arcade is the one based on the newer movie.
The one that just got released for Pinball FX (the newer engine) is Star Trek The Next Generation which is an older table.
So to answer your question, if you have Star Trek in Pinball Arcade should you get the one for Pinball Fx? Well... If you like Trek, they have a trial for you to try it out for free in game. Try it out and see if you like it.
They also had Star Trek Next Generation on Pinball Arcade, but it's not sold anymore.
Personally I say it's worth to buy it again, much better on FX. Looks better, and it has FX more realistic physics.
Next Generation was previously available for TPA and delisted - an appalling version by current standards.
Stern's Star Trek is a great table, worth picking that version up as there are no guarantees on licencing or future availability - Equally poor replica with unconvincing physics but fairly enjoyable.
Why? I played the real table many-many times, and I think the pinball arcade one was quite good.

All of the TPA tables are deprecated, if for the physics anomalies alone.
For instance, there is something completely screwed up about TPA's gravity simulation in the sense that the ball accelerates down the flipper much too quickly.
You can check this for yourself; just cradle the ball on one of the flippers and then let the flipper drop down, you'll see that the ball rolls off at too high a speed.
