I am unsure of the exact process to link a Nintendo account, but you can only link accounts to your Sky account on the mobile app.
You would need to link both your Steam account and your Nintendo account on mobile to sync your progress on both platforms.
Be sure to do this BEFORE you play on Steam.

If you primarily play Sky on a PlayStation or Nintendo Switch and you’d like to continue your progress on the Steam platform, the linking process needs to happen on a mobile device.
To start, Install the Sky: Children of the Light App on a Mobile device.
Once installation is complete, run the app.
After launching, you will be prompted asking if you want to create a new account, click ‘Cancel’ as you already have a Sky account.
Tap the login button on the bottom of the screen, and use your PlayStation/Nintendo credentials to sign in to your existing Sky account.
Once inside the game, click Settings > Account > Linking, and follow the instructions to link your Steam account.
Install and launch the game from the Steam platform and you should see your existing Sky account!
