There's a similar bug in the past caused by bad connections and only effect a small portion of players. Though i am still not sure if this is the same case yet, so it's best to goto the official discord and report it in the bug report channel.

If you're heavily effected by the rewards distributing system being bugged and felt that you're not being treated fairly due to missing out on the rewards, you may also contact the player support and ask them to help take a look into this.

Any older discussion I can find seems like it's the bug you're referring to but this bug seems much worse. I mean 5 times with full restarts and 12 hours apart is pretty ridiculous. Something is broken.
I'm a newer player, do you know if TGC diligent in fixing bugs? I mean there's things like the first gate in the Hidden Forest or the Eden entrance gate not lighting up properly. The Hidden Forest one happens to me literally like 50% of the time. This is such a common problem that it seems people have been complaining about for years so it makes me wonder if the devs care. My speculation is it's the servers merging when you initially enter the area that is causing the lighting up problems. When other players appear suddenly the gate opens
Honestly speaking, TGC's staffs are quite... "young". And having building up their own in-house engine means they require more men power in the coding department than usual to handle such bugs and problems, unlike those games who uses a 3rd party engine could just get support from their suppliers, TGC don't. And them leaving the Sony building probably means they have less "support" and "knowledge backup" than when they are making the game Journey. Though they've been busy fixing bugs as you can see in the known issue list, some bugs might not get the priority over other more urgent bugs.
And if it's a connection issue, it's gonna be cost and hardware related on the game companies side which might cause significant loses if they didn't do it right, so they kept it at the bare minimum line atm and players have to solve their side of the connection problem that happens within their region or ISP without the backup of a strong and powerful bandwidth game server that may overcome those problems without the players needing to worry about connection instability. And sadly, the lag and lack of response in the interaction in games (like the gate you're mentioning, or plants taking seconds to catch fire and burn) are mainly caused by ping and connection issues, which, might or might not get taken care of depending on how willing the game company is going to spend money on their internet and servers. Especially when it comes to connection it's 2 sided, meaning most users can overcome it by having a better connection and bandwidth on their side, while the less fortunate players will need to suffer the lag and disconnections unless they come up with ways to overcome it like using a VPN.
And yes, your guess on the instance merges holds. And adding to the instability some users are facing, there will be constant instance splitting and merging going on and stuffs suddenly gets done and objects (eg plants) are gone after the merge. Just bear in mind that these problems might happen less to those with a good ping to the game server, so it's not a "everyone is effected" problem, so the priority on getting it fixed could be low or deemed not worthy on the devs or management side when they argue about stuffs like cost vs revenue...
But that doesn't give them the excuse to not give out rewards to players who did their fair share of work in the game. Those are the stuffs they need to fix and internet isn't an excuses for that part. And like i said, they have players support trained and ready to deal with such problems. Just give them a knock if you think you need their help.
