When I'm in the mood for goosing Quake's looks I tend to prefer Quake HD (there's also a http://quakeone.com/forums/quake-talk/single-player/7306-quake-hd-new-spawns.html). If this is your sort of thing then you might want to give that a look too. I think it's been put together pretty carefully & has about as consistent a look as is possible, given the wide variety of source materials.
I do think that the original Quake campaign and most third-party maps look better without any texture replacement or special effects, just because that's not what they were designed for. Most of the time I run things pretty vanilla except for higher (and widescreen) resolutions. But it can be fun to experiment with the visual addons from time to time.
