Timeline theory
I want to say that Quake II and Quake 4 (its direct sequel), which I'll call it the Stroggos saga

Is actually a prequel of Quake (the first)

I think they used the Strogg's technology to develop the slipgates and ended up awaking Shub Niggurath

This is why in Quake 1 the boxes have the Strogg logos

Interesting theory.

Thanks, this is probably the only way to justify why Quake II is different than the first game (I know, Quake II was just reusing the name for brand recognition and because the other name weren't as good sounding)

It is actually very likely, if to connect these games.

First was Quake Wars with the Strogg invasion of Earth, then Quake II with Bitterman sabotaging the Strogg war machine from within on planet Stroggos, then Quake 4 where Kane and his team mates destroyed the Strogg brain.

Quake 1 is the odd one here as it does have some links to the Strogg (Strogg crates), but generally takes place in strange, medievalish, dark fantasy dimensions. The connection with the other games was never explained but it would be a perfect material for a reboot of sorts.

As for Quake 3 Arena - yeah, that's even odder, the intro here simply shows Sarge kicking @sses, but that's pretty much it. We could say Quake 3's SP campaign was never really made, just a "bot training" mode.

Oh right I forgot about Ennemy Territory Quake Wars, good thing it's just a prequel explaining the first encounter between the Earth and Stroggos.

Then Quake 3 Arena's backstory is about supperior being summoning warriors from all place and age to fight between them (thus why we see both the Doomguy, the Ranger, Bitterman and some other characters), let's put that game at the very end of the timeline

Quake 1 deserves some kind of reboot (a la Doom 2016)

Honestly, Q3A's plot is just an excuse for the mish-mash of all the different arena maps and combatants. I wouldn't really overthink Quake's story line in general, as it wasn't really the focus with any game in the series. Quake 4 is actually the most "story rich" of the bunch, with cut-scenes and all.

Quake could indeed be rebooted in a similar fashion to Doom 2016.

That would be great, but it seems that Quake has been relegated to multi-player only arena combat now. Quake needs to go back to it's roots with a good single-player campaign.

That's a sad truth... Quake's MP is great (and even supperior to Doom, which was already great) but this shouldn't be an excuse to not make SP game anymore...

Quake 2 probably happened before Quake 4, and Quake Champions/Quake 3: Arena take place after Quake 1 because in Quake Champions, it's explicitly mentioned that Ranger kept the Dire Orb he used to telefrag Shub-Niggurath.

Quake 1 is the odd one here
This is like, you invite a guy to live along in your home, then the guy asks in couple of his mates and eventually they democratically cast you out as the one that does not fit.
