Report a translation problem
The manual doesn't specify the nature of the Q!Zone launch file (whether EXE or BAT) but specifies Malice to be launched via its own BAT, installed to the Quake directory.
I might guess Q!Zone invokes a BAT also.
So, I guess it's a pretty standard affair, though I don't know how Steam's version is altered, that it may affect mods expecting a vanilla Quake install.
Depending on when the expansion was released, it may or may not work with GLQuake, so the safest engine choice would be "Quake" (Winquake) when choosing what to launch from Steam. You can copy the necessary command-line options out of the .bat file and put them into the Launch Options in Steam's properties dialog for Quake.
If you ever want to try running Malice in a modern Quake engine, I know that Mark V[quakeone.com] has been tested with Malice and should work. Not sure about any Q!Zone stuff.
