If you don't have the Vessel: You need the Angel Shield to obtain this item. If you don't have that, and failed the puzzle in the Dimensional Corridor to obtain it, then go to the secret shop in the Gate of Time, or the shop in the Graveyard of the Giants to buy it for 400 Coins. Once you have the Angel Shield, go to the Tower of the Goddess, and make your way through the Graveyard of the Giants to the Chamber of Birth. Go down and right a couple rooms, and MAKE SURE THE SHIELD IS EQUIPPED. A laser will fire and it must be blocked by the shield or you will take something like 250 damage! Anyways, once the sheild deflects the laser you can obtain the Vessel.
Also, Mother is the final boss of the game for a very good reason. The developers of the game intend you to fight her with as much HP as possible and possibly the Fairy Clothes too.
You want to collect as many things as possible before you challenge her, because once the fight starts, you are committed to finishing the game!
There are only 5 pieces of software you need to fight her, which when combined give you the best possible effects (Assuming you at some point bought MSX2). they are: deathv.exe, randc.exe, move.exe, mekuri.exe, and lamulana.exe. These 5 software cost exactly 2000 MB and gives you extra damage for all weapons, extended invincibility, and a one-time revive of 32 HP should you die.
If you still find yourself taking tons of damage, load up on Caltrops. This handy subweapo, while it does hurt you to step on them, does far less damage to you than any of Mother's attacks, including touching her body! Use this to your advantage!
The most important thing is not to give up hope! Like the rest of the game, you learn from dying! It took me 5 tries to beat Mother the first time, so don't despair!
