I assume you mean the main Syndicates, not the planetary ones?

Each one (Arbiters, Red Veil, etc) has one faction they're allied with (which gives you rep with them for free, one faction they dislike (that you automatically lose rep with), and one they hate (that you automatically lose a lot of rep with).

I honestly think one should go through all six of them eventually. This is mainly because once you unlock all the tiers for a given faction, you can get it back just from XP - you don't have to spend items to rank up again.

What this means, for instance, is if you pick Perrin Sequence as your syndicate, you'll get free New Loka rep, and you'll lose rep with Arbiters and Suda.

There are ways you can get rep with a third faction too if you're careful, but you have to study the allies and enemies list per faction to do it.

In short, get your primary (and secondary, as allies) rep to max rank, get all the shinies (especially the weapons, augments, and the extra item blueprints), and then move onto the next one.

You can actually max ranks with all syndicates, but its a pain. I only leveled 4 to max and I prolly wont do the other two.

Leveling 4 is much easier.
