Maybe for someone with muscle-memory, or who knows every buff is just from the icons could just right click them away.
I personally also wouldn't need to toggle it on or off between every mission since i mod my warframe and weapons to be completely independent on a random team-mates buff. When i turn it off, it'll be off for good.
But to add onto your suggestion, what if they were in a different color, such as, blue for your own, and green icons for your allies. I wonder.
But realistically, it's way to big a project and it would confuse new players. Just adapt your loadout when playing in PuG and move on.
When you pause the game in warframe, you get the lists of active buffs on yourself brought up and tool tips given when hovering over them with your mouse. Just allow the user to click friendly buffs to disable them. Yes, it'd be a little annoying, but then you can accept player A's non-intrusive buffs while declining Player B's problematic one.
Stop crying cause your precious stuff got broken and be thankful your Allies are at least tryng to help. If i see your name it's a instant kick... that or I'll make sure yo constantly give you Buffs.

Melee Duplicate is a Melee Arcane Enhancement causes on Base (Yellow) Critical Hits to inflict a second instance of damage.
So if you're doing orange/red crit because of an (ally) buff, you're out of luck. That's what OP is talking about
however i think a already present system is to make buff skills work like volt speed where when you backflip and the speed buff gets discarded(plus falling into pits also discards basicly every buff on you so there are multiple paths for "allie aplied debuff clear").
so it should not be impossible to have a "disable all buffs" button and it would not be that big of a problem since you likely run the buffs you want active yourself anyway
(you'd lose your own buffs)
(they'll just simply re-buff you again)
