it clearly states that pazuul took over after we capped ballsus and pazuul is described as possibly/probably another archon, with a dead wormlike body and an animal head by khal, and above ^^ as well.
we also fight alongside corpus and grineer all the time in invasions. Nothing new there. Everyone joining against a common enemy... the tired old sci-fi movie trope where its all of humanity against the greys or whatever... seeing that here.
The story isnt perfect, but new war and veilbreaking era are fairly well explained. There are some oddities, like where the 'factions' like perrin sequence are in all this fighting, but generally the big picture is painted well enough. And some of the mechanics are not just made up but lore breaking, like the invincible deacons (we really, really need a mission to kill off a city full of those guys) or why we can't give mini-ordis the dethrifle so he can go all "COVERED IN BLOOD" on they backsides.
I mean, that trope predates the written word as a concept, even.
