If I had to guess, those that hardly if at all spawn without bait at night. Glappid, Norg and Cuthol.

A quick note: sharrak and karkina don't count as rare.

Go for Mukray. An easy spot to farm a lot for the challenge and unless you have maxed out everything in POE, you will need them anyway.

Species you have to use a named bait (not twillight/peppered) to fish are considered rare.

Go look for water that has bubbles (hotspot). Rare fish only spawn in/around that area.
Anything that takes a named bait (ie not peppered or twilight)... also hotspots seem to have been removed from the PoE so just find the habitat for teh fish you want and go for it... Murkray are teh easiest really.

In Vallis, rare fish just happen, sometimes using bait to get them to spawn seems like it slows them down. In Eidolon, rare fish are like one in a thousand spawn unless you use their bait. And yeah, only the fish that have a bait specifically named for them counted. I can confirm the statement that karkina and sharrak don't count. I caught Murkray to finish off my objective after I had tried catching karkina and sharrak.

They mostly come out at night. Mostly.

One of the ones requiring bait. Basically anything not Common.
