How you got past the prologue is a mystery to me
I remember this mission. Remembered to buy a bunch of scanners and look for glass shards. I mean, you had to scan glass shards on the plains of eilodon...you'd think that would be a hint there is a RUNNING THEME IN THE QUEST ABOUT OPENING SOMETHING WITH GLASS KEYS
Yes, getting affinity makes perfect sense, which is exactly why scanning everything in sight doesn't. It is an extremely poor way of getting affinity. Even stealth scanning only gives as much xp as the enemy is worth, which while effectively doubling their value, takes *way* longer to do. Simply killing every enemy as soon as you see them would be a vastly faster way to get affinity, and is also something most players do anyway, again meaning this 'problem' is pretty unique to you.
Ultimately, your goal was for them to mention that you needed to scan something before you got to the end of the mission. They already do that in at least two ways. You were the one who missed the voiced dialogue in your orbiter and the objective text permanently on your screen.
Which is says at the very beginning of the mission...as mentioned "find the glass shards" just like it was on Eilodon, again, noticing a theme...in a quest chain? Makes perfect sense to me
Not "scan everything in sight" or "ignore mission parameters" or "throw out everything I learned in the last mission and start this new one fresh"
Drat, Alpha is also absolutely in the right, here. The Hek's Galleon phase of Saya's Vigil does make a lot more sense with a scan than it used to with a hack at the end.

So when I catch someone posting intelligently, I go back and read all of their posts. This guy is for real, and is a major asset to the community.
I guess I better take him seriously and go back and review all the dialog. Hard for me to believe I missed something like that - and I don't believe it - but because Knibbie is a rockstar I'm going to check it out.
