I think you can use Nova's Molecular prime to slow Vay Hek drastically, which should make the first phase easier.
He is one of the first bosses you cannot simply just use a mk1 braton to kill. It is suggested that you pick up a higher damage or efficiency weapon when doing this fight. Vectis, Latron, Boltor with as high of Serration as you can afford is suggested at a minimum. Elemental damage bonuses are suggested if you have spare capacity. Sybaris, Rubico, Sobek would be reasonable other options if you are a higher MR.
He will only take damage when his head is exposed this comes with a warning siren and a bright light above his head while he flies around. Shoot the bright light.
He will hit you with a magnetic proc, this will disable your energy and powers. This means that if you were relient on Exalted Blade for all of your killing up to this point, you're ♥♥♥♥-outta-luck. Learn to shoot your guns, position yourself so you can see his weak point, and take cover when needed. AKA 'get gud'
If you're having trouble with the earlier phases or find yourself using too much ammo for your damage output, you can just run to the exit of the current room to progress to the next phase. The last room after the pipe you need to still fight his floating body though.
Also, you can completely ignore his appearances on the way. Just running to the final arena works (except that I still have to kill stuff along the way to charge my batteries).
