Report a translation problem
The way Nef adorns himself, that kind of outfit is either purely decorative and requires him to be ultra-protected, or it has utility to it. Given how rigid it looks, if it's a utility-build then it's armored and can most likely fly or even levitate, so "beating him within an inch of his life" isn't quite so easy, and could require pulling him out of that void key outfit as well.
After being pulled out he's not going to walk back willingly, and likely has something to prevent him from being digitized. All the other capture marks have to be beaten down in a similar manner but they have armor and using a warframe against an unarmored Nef would likely result in a mess strongly resembling something akin to "Lasagna night gone horribly terribly wrong"
Also, I'm pretty sure that Nef would not be quiet while being carried out of his personal area by a warframe, and with no protection whatsoever I can't imaging him being anything other than cowardly. Bargaining and haggling are is his nature, so I would see someone like him trying to buy his way out of it simply out of reflexive habit, or at very least to get himself back into some semblance of familiarity.
Being pitched into a trash can is a pride-breaker.
Being thrown down in front of all those people he's abused wearing silk pajamas (there's no way he's going commando) is a well-deserved heaping plate of poetic justice and sanctification for a people who could use some.
The fade-to-black leaves everything to the imagination
From the legendary way Eudico is talked about Nef would probably be screaming like a little girl is Eudico did do much as raise a hand as if to strike him.
For all anyone knows, the Solarans could very well be in the mind to trade him his freedom and all of his Index losses back in return for their lives, bodies, and faces back.
The humiliation he got, eh, that's the interest payment for all the BS.

Tbh, the real reason is plot. Having grand villains is really useful to give us character motivation, but if we could take them out same as we do regular trash (or even as we do in boss fights), there would be less to fight against. It's part of why Alad V has come back multiple times; and why Handsome Jack has been in most of the Borderlands games. Like them or hate them, they make for good villains. :-)
I'm sure we'll get to taking out Nef Anyo (or the corporate server facility housing Nef Anyo :-p ) eventually. But we'll get there when we get there. Same with the Grineer Queens + the Infested hive-mind (or whatever it is), too.

We're basically doing that with the Index. You'd think the guy would eventually stop gambling. He's got a problem!
