There is no way I know of to prevent it happening, but you can work around it in a way.
You have to open the full map (hit M by default) that way you can see the green waypoint at the door out of your current tile. It can be behing other waypoints but you can still see green under the yellow waypoint there.

They aren't showing you the door to go through which IS an issue but that isn't the issue described.
The work around I provided was for the issue of "exit point keeps going away" which I assumed was the common issue of having the waypoint marker for extraction totally disappear in excavation and survival.
For the screenshotted issue, the only "fix" is to go the general direction of the waypoint, using your best guess of which exit to take from your current tile until it resolves itself or you reach extraction.
I actually much prefer the issue in your screenshots to the issue where you are forced to open the map and try to find the small green bit behind the markers on the doors out of the tile you're in currently then again in the next tile and again until you get to extraction. Having some indication without having to open the map is a lot easier to deal with for me.
There have been numerous fixes and hotfixes attempting to address this type of issue recently. It's an indication both that it's not a simple fast fix for them and that they are actively attempting to fix it.
Also, worth pointing out, on Excavations, even the 'just collect x amount of cyrostuff', you still have to complete at least 1 full Excavator for Extraction to become an option (that means not letting it die and completeing fully).
This. Usually if you just head towards the next yellow marker it will eventually split off and show the extraction marker separately.
