I've also noticed some frames/items have zones which are colorable, but have a heavy built in light/dark or saturation bias, making it impossible to color match with them. If you paint them orange, they look brown, paint them light blue and they look dark blue, etc. This has on at least one occasion prevented me from buying a cosmetic item I wanted, because I discovered It was impossible to make it match the frame I wanted it for.
There's also a lot of attachments & syandana that have their color zones jumbled or flipped compared to the frames, so the secondary color slot actually colors what you'd intuatively think is the main, and tertiary colors accents (REALLY noticable when the accents are metallic) and so on. Not as much of an issue on ones that are basically just capes or scarves, but on the hard-shell ones that look like they're supposed to be part of the frame (like Surator or Jattuk) it's kind of annoying. It makes "copy main colors" half useless, as you have to manually re-pick all the colors to get them in their proper places.
I could swear there was a time when weapon energy color effected the muzzle flash and projectile color, but that doesn't seem to be the case anymore, which is a little disappointing. I discovered that because I went to recolor my Rubico's energy when I respecced it as a radiation weapon. I wanted Cherenkov blue muzzle flashes and projectiles... but they stayed yellow.
