You have to scan 3-4 individual points on the target for a complete scan. Usually 4. It does usually help to trap them first, so they aren't running around while you do it. If you look closely you will see colored circles in their body (with the scanner) that are the target scan points. You scan them all, the target freezes and disappears, and you get a reward and message from Simaris.
They only appear one per mission, so you will have to run a mission 4 times to complete it if you need 4 scans.

edit: I forgot to mention the tracking of a target in mission, but the guide covers that.
As people have said it is a specific Moa you have to scan.
Pain in ass when others in team kill the target though :(
