If it had punch through and hit two enemies, will the last enemy hit have the AoE effect, the first enemie, or both?

I'd... like to know this as well. I don't normally use punchthrough on weapons with an AoE, not really something I've thought about.

The aoe only appears at the end of the beam, meaning punch-through tends to be bad for it.

You don't need PT on glaxion, tasty aoe appear only on impact surface. Either aim at thick floor or (better) don't use PT mods at all.
