Well... you just need to kill the boss once : if you don't get a message after, you already had the deathmark for this one... repeat with the next planets' boss...
There is no way to track that in game so, if you really want to, you would have to keep track of it yourself, by noting which boss you kill/ get the message and which boss he is coming to avenge when he appears...
On the other hand, having more marks does not increase the chance of his spawn so that's pretty much all you need to know.

Yes... but concerning stalker it just tells that you have at least one mark... it doesn't tell you how many you really have or for which boss they are...
Also, a tip, he can only spawn within the first 5 minutes of any mission that even allows assasins (there are those that don't), so if he didn't appear, you should finish the mission asap to maximize 'farming speed'.
Believe me, I'd love to be rid of these things as I'm just sick of the guy, but I think I'm back logged so badly I'll never see the end of him unless I had a way to force dump them all in one go.
Although suddenly this all has me thinking: I wonder how these guys will work in Plains of Eidolon? Will he hunt you through the wilderness? That might refresh the fun factor of his encounters. Hunt and be hunted. Possibly escape: rather than being forced into another swift bland beatdown contest.
I also wish he wasn't so powerful in melee that it was too risky to get into melee with him. I would love to get into an epic sword fight with the guy, but that kinda requires me having a chance to get out of stunlock city for a bit. If it boils down to who can stunlock who first then that's just dull, even if I'm the winner.
With the Stalker - well, most of my go-to weapons that I frequently use on Sorties/similar "serious" missions typically can kill him in one to maybe five shots, so he's hardly a problem when I'm running more "difficult" missions; with that said, giving him some more variety in melee to make it more reasonable to attack him this way would've been fun as well, agreed.
