Each syndicate has different items on offer, and it is important to know that you cannot be in good favor with all six of them at once. In most cases, you will only be able to ally yourself with a maximum of three, or maybe even four, at once. The most common strategy is to side with either the three syndicates on the left of the display (Steel Meridian, Cephalon Suda, and Arbiters of Hexis) or the three on the right (Red Veil, Perrin Sequence, and New Loka). Which you choose is largely a matter of personal preference, and you might want to take a look at what weapons and mods are offered by each syndicate to see which would be better suited to you. Note that gaining standing with the syndicates you chose will simultaneously cause you to lose standing with some of the ones on the other side, and once your standing gets low enough with a syndicate, they will have a small chance to send a hit squad of Eximus units to try to kill you in any mission.
At first, to gain standing with a syndicate, you will need to take the sigil they give you when you first meet them, equip it on a warframe, then basically go about your regular business completing any missions with the frame that has the sigil equipped (note you can equip the sigil on as many frames as you like). Once you gain enough standing in this manner, those syndicates will start offering you three daily missions (there will be a tab in Navigation for those missions when they are available). Completing these missions will reward you extra standing for the right syndicates, and they will also have small collectible items hidden throughout the mission (such as the "Seeds" you described, which are the collectibles for the New Loka syndicate). When you have any of these items, you can turn them in at the syndicate's headquarters at any relay for yet more bonus standing for the syndicates they apply to.
As you gain standing with a syndicate, you will also have to rank up with them over time, which is rather expensive, especially for a newer player. Each rank-up requires a "sacrifice" to be made to that syndicate, which always includes a hefty sum of credits. The first couple rank-ups require a built Forma, Orokin Catalyst, or Orokin Reactor, while the last couple require a piece of a Prime weapon or a built component of a Prime warframe (note that the latter never requires a piece of a Prime that is already vaulted). Being at higher ranks with a syndicate is necessary to unlock their higher-tier and better offerings, and also increases the maximum amount of standing you can have at once with that syndicate.
- There are a total of eightsyndicates; you can technically join all of them if you wanted, but it is impossible to rank up with all of them at once. Six of the eight syndicates have allies (are aligned with another syndicate, which you also gain standing) and enemies (syndicates that they hate, so if you work with on, you lose standing with another). The other two syndicates, the Conclave (the PvP syndicate) and Cephalon Simaris (upstairs in the relay) are indifferent to the other syndicates, and you can work with them without fear of making enemies with other syndicates.
- The six syndicates with alignments are divided into two camps: the three on the left side of the relay (New Loka, Perinin Sequence, and Red Veil), and the right side of the relay (Steel Meridian, Cephalon Suda, and Arbiters of Hexis). The way the syndicate system is setup means that - in order to gain the favor with as many syndicates - you have to pick between signing up with the syndicates on the Left side or Right side of the relay, as they are allied/indifferent with/to each other. This gives you three of the six warring syndicates that you can be apart of at once.
- The six syndicates are also nicely organized in a way so that each side (in general) has mods that covers MOST of the Warframes in the game (ie, Red Veil (Left side) has Ash mods, but so do the Arbiters of Hexis (Right side). Since you can also trade those mods with other player, this basically means that - except for the Syndicate weapons (which are exclusive to each syndicate) - picking which side is a cosmetic choice.
- Once you join a syndicate, you gain sigil. Equip the sigil of the syndicate you want to rank up with to gain standing with that syndicate while on missions. You also gain access to daily syndicate missions, which give you extra standing with that syndicate when you complete them. Once you have enough standing, you can talk to the syndicate and rank up, which gives you access to new items and starts the process over again, until you reach the top of the ladder. Note that each time you want to rank up, you will also have to provide an item to the syndicate.
- Inside syndicate missions are special "marks/seeds/quittances/etc" that you can pick up and give to the syndicate vendor for ALOT of standing, though you may have to go out of your way to find them.
Also, you can do the syndicate quests (Silver Grove, Octavia's Anthem, etc) for any syndicate regardless of whether or not you are a member or an enemy of them. They give you a Warframe (Silver Grove gives Titania, Octavia's Anthem gives Octavia, etc).

SM, AoH, CS, RV
or
PS, RV, NL, SM
Red veil and steel meridian are easy to dispatch, suda are a little more difficult. New loka are supposed to be the hardest.
