Second: if you draw your weapon (or spell) and hold Ctrl, you'll be able to attack barrels and such. Or you can just forget the barrel and smother the flames with magic...
You could try validating your game files and see if that helps with the saved game problem.

Possibly, but I think it's more likely that the boat is not a place where surfaces are permitted to exist (which may be a bug, or just something that they didn't bother to implement because it wasn't needed or it was too complicated.)
The rain scroll may be the only solution.
Same here -- I was really excited when I found the water barrel right next to the burning boat. I was sure the devs put it there on purpose.
If using the water barrel is not a solution, then I suggest not allowing the user to place the barrel on the boat. It definitely seems buggy since the outcome does not follow expectations.
If a player has enough strength to toss water barrels at the boat, then let them put the fire out that way.
