Waypoints don't need to be clicked. As soon as you get the explore XP for moving near one, it's active. You can't get to the homestead without first enabling the Cyseal Harbor one AFAIK.
When I got stuck in Homestead Hall, Zixzax, of course, had not given me the red pyramid either. However, I opened my main menu, accessed Waypoints, transported to Cyseal-North Gate and was immediately greeted by the Wizard Arhu who gave me the red pyramid. It seems that he and Zixzax are agents of the same purpose. Use the pyramid to find the other. Pick the other one up and be on your way.

Yes, that was changed in the Enhanced Edition, to make getting the pyramid more explicit, since some people skipped though the dialogue in D:OS Classic, or just missed the comment and pyramid / instructions placed in the inventory in the homestead.
