also, anti virus can sometimes do false possitives fyi.
and a special edition of doom64 is extrmely unlikely, as it was id / midway, so the rights for it are very complicated
There is NO reason or need to get a rom to play it. Its a 100% faithful recreation.

I would just be extremely careful, but a virus cannot do anything unless you give consent to run it, somehow. This can be clicking a popup, running an executable, ect ect, but opening the download folder and looking at the contents wouldn't
And false possitives are EXTREMELY common
I double checked the process to get the Doom 64 EX running and it took all of two minutes, though I didn't use the site mentioned by the OP. That said I've used the mentioned website with no issues.

Download a Doom 64 ROM (should be a .z64 file) at the site of your choice. Place it in the Doom 64 EX folder, run WadGen.exe (comes with Doom 64 EX and will be in the folder) which will transform the .z64 file into a .wad file. Run launcher and customize the game... done. Simple as can be.
Playing this game on original hardware is cancer. Even if I have it, I still play it with a source port.
