Now the mysterious "bonk" icon is gone, the kaiju power appears higher than I remembered it, and now I'm doing actual damage and was able to take the city.

No idea.
Erm, since you solved the Gourmet City already, the "bonk" icon likely informs you that your troop's Kaiju Power is too low versus the enemy City's Kaiju Power.
I recall a moment during my gameplay when my Attack power did not maxed out, the "bonk" icon only appear to troops with lower affinity vs. the enemy city.
In any case, the following battles will be slightly easier. Enjoy~
Make sure your training is max, your troops are max and you're using ninja units.
i'm curious about this 'bonk' icon. when i look at the attack screen i see either a red arrow pointing down or blue pointing up depending on the soldiers to display weakness/advantage.
When I completed Gourmet City and unlocked Divine Woods, the first time I opened it up, I had that icon there for every soldier type. After doing training/s*x a few times, the icon went away and I was able to take the place in two days. So like a previous poster said, it appears when the troops are not strong enough to be up to the task. You probably never saw it because you were keeping up with the training better than I was.
The power curve for the troops seems to be rather sharp. Just a little below some hidden threshold and they're crap. A little above it, and they're fine.
On the bright side, that's the only complaint I have with the game (well, that and the fact that the dialog really needed a proofreader). Other than that, I'm really enjoying it.
