it might have been something of a let down for her character arc, as she doesn't grow and become a better person, but its fully concluded.
As for consequences you are banished from Baldur's gate, and causes the events of Baldur's gate main quest to trigger. Skie was just a sacrifice to that end, he probably discarded her soul, maybe could shove it in one of the tanks in chateau irenicus as an easter egg but why bother?
shes dead. maybe he used her soul to make a golem or one of his elven lady love clones. maybe he sold it to a devil for some pocket change. maybe he just tossed it in a ditch.
but the death happens in dragonspear castle, after which you walk back to Baldurs gate by way of boarsky bridge which takes weeks, and then have a trial which probably takes some time to set up, then engineer an escape with several intermediary night visits from companions signalling the trial takes several days. easily covering the 30 days unable to ressurect period.
she was killed by irenicus. eventually you take revenge on irenicus and kill him, though by that point its likely not for Skie.
Similiarly the truth surfaces in time, after the rush to judgement fades. of that I have no doubt. and you are cleared for Skie's murder, when calmer heads realize that you saved the sword coast from an invasion from Avernus. and rush to judgement clears peoples heads.
mainly they found you at the scene of the crime, crime was committed with the soultaker dagger, soultaker dagger was not on your person or anywhere within throwable scrying distance from that location. yet you were accused because you WERE at the crime location when the body was found. what happened to the dagger kinda proves your innocence. Due to the dagger being removed by a third party there and not being able to raise Skie due to not being the dagger is the real crime, not the murder itself.
The end game raise a banner of find the soultaker dagger, we know it's with Irenicus (we players, no the characters), we interact with him a LOT in BG2, we also interact with other planes and devils in the game.
It's not asking here to revive and reintroduce Skye as a JNPC in BG2, not that, not even revive her is necessary, just find her soul, make an sentient item, or deliver the dagger somewere.
Obs: I don't know where you take this info that 30 days is limit for ressurection, but AD&D rules state that the spell works as long the deceased death time is 10 years per caster level of the divine caster, as long part of the revived person exist (and Skye body still exist). In actual 5E rules, the time limit is 100 years.
